The honest comparison
Duo, acquired by Cisco in 2018, and Microsoft Authenticator get shortlisted as competing apps. They are not the same kind of product. Duo is an authentication and device-trust layer you buy and place in front of applications, VPNs, RDP, and on-premises systems, sitting on top of whichever identity provider you already run, whether that is Okta or Microsoft Entra. Microsoft Authenticator is a free mobile app whose enterprise value comes entirely from the Entra ID Conditional Access behind it.
That shapes the matrix. The two tie on authentication and on MFA and passwordless depth. Duo scores higher on deployment flexibility, developer experience, and authorization. Microsoft Authenticator scores higher on governance and audit and on lifecycle, which is the fair reading: registration state, policy, and reporting are Entra features rather than a second console to run.
Both share the same ceiling. Neither push flow is phishing-resistant against a real-time proxy, and number matching or Verified Push only closes the fatigue and push-bombing path. Getting past that means FIDO2 and passkeys, where hardware options such as Yubico belong in the conversation. Duo is also not an identity platform, so lifecycle and governance come from elsewhere, and our profile notes a 2024 breach at one of its telephony suppliers that exposed SMS logs.
When Duo wins

- Entra ID and Microsoft 365 are already the estate and you hold P1 or P2 licensing
- Registration, policy, and reporting belong in the same console as the rest of identity, which is where it out-scores Duo on governance and lifecycle
- Passwordless phone sign-in to Microsoft services is the flow you actually care about
- Another vendor, another contract, and another agent are not worth it for a second factor

Duo publishes per-user tiers with a free plan for small deployments, and the two score the same on pricing transparency in our rubric. Microsoft Authenticator has no separate price: the app is free and the control plane is Entra ID, with advanced Conditional Access gated to the P1 and P2 tiers. So the real question is whether you already own that licensing. If you do, Duo is an added line item on top of something you are paying for anyway. Choose Duo when the estate is mixed, more than one identity provider is in play, or device trust has to reach systems Entra does not.
